Guernsey came more into the game after the restart, causing Havant problems in the ruck.
The hosts also lost the influence of Sean Shepherd at hooker to a nasty injury after 16 minutes.
Guernsey's direct running resulted in several penalties, inching them closer to the Havant try line, and they finally scored in the corner through Carter Hackett from a kick by Ciaran McGann, who added the extras.
From the restart, Guernsey put pressure on Havant, and some fine play from the home defence kept them out.
