But Bayern's triumph - on goal difference - meant despair for Jude Bellingham and Borussia Dortmund, who had begun the afternoon two points clear at the top.
Dortmund were 2-0 down at home to Mainz before missing a series of great second-half chances in a match that ended 2-2.
Victory would have been enough for Dortmund and their crowd of over 81,000 as Bayern had to win to give themselves any hope.
And win they did, with a stunning, curling 89thminute goal from Jamal Musiala securing a 2-1 victory at Cologne, who had equalised just eight minutes earlier.
