The agencies arrested all six crew members of the boat, who are residents of Karachi in the Sindh province of Pakistan.
Officials said the operation was conducted on Friday, when ICG and ATS personnel intercepted the Pakistani boat. The heroin consignment was found concealed in the boat in five gunny bags.
ATS officials said according to their preliminary investigation, the heroin was sent by Pakistan-based drug racketeer Mohammad Kadar, who intended to use the Gujarat coast to supply the narcotic drug to north India and Punjab.
