Ambiente Friendly was a 100-1 chance for the Derby before his last run and is now 5-1 with William Hill behind City Of Troy, who is 7-4 with Economics who is the same price 'with a run'.
Shepherd said he was "very disappointed" by the decision, but made no further comment.
Havlin, who worked for years as under-study to Frankie Dettori, last rode in the Derby in 2019 when he finished seventh.
He said: "It was a lovely surprise to pick the ride up and obviously I've got a lot of sympathy for Callum.
"I've been in that situation myself."
