The visitors were hoping for a change of luck with Tony McMahon in interim charge after Mikey Morton parted company with the Minstermen on Monday.
But they were second-best throughout as Ebbsfleet made it three home wins on the spin.
"It was a very difficult afternoon, I thought we were really poor from start to finish," said McMahon. "They wanted it more than us, they ran more than us and competed more than us.
"The players have got to take responsibility. We set them up in a system, you can hide before formations, but you've got to run and compete. You've got to track runners, three goals came from that. I'm not going to make any excuses. I wanted them to compete, that's the bare minimum. They were flying into tackles and we didn't really press with any intensity."
