The world No.1, who shot a one-under 71 on day one at Sawgrass, withdrew ahead of his second round with a stomach bug.
That left playing partners Rory McIlroy and Scottie Scheffler to compete in a two-ball.
With Rahm's withdrawal, top spot in the world is up for grabs, with Scheffler requires a top-five finish.
Rahm also tops the FedExCup standings having won three tournaments, most recently the Genesis Invitational last month, but that could be at risk as well.
It was another blow for the PGA Tour's flagship event after defending champion Cam Smith was barred because of his defection to LIV Golf.
